It's the second game in a row in which City conceded in the opening three minutes. Chelsea scored three minutes into their game against City last weekend but lost the match 3-1.
Erling Haaland brought Manchester City level in the 55th minute with his 19th Premier League goal of the season.
But Arsenal retook the lead a minute later thanks to another costly giveaway. Thomas Partey intercepted Phil Foden's and fired a long-range shot that deflected off John Stones and into the net.
Myles Lewis-Skelly scored in the 63rd minute before goals from Kai Havertz and Ethan Nwaneri helped seal three points.
